When I use LibreOffice's built-in open file-dialogue, the files appears as
above.
When I use the system's (Ubuntu Studio 20.04) open file-dialogue,
001_zFILE.odt is the last file in the list.

To use LibreOffice's dialogues, just check that option in Tools → Options…
→ LibreOffice → General → Check fourth checkbox from the top.

Ubuntu 20.04

whereas in Libreoffice these same file display as ...

That doesn't happen on my system whatever I try. I tried in LibreOffice,
Thunar and in the terminal (ls command). I'm not sure why it would display
in that way. Are you sure you don't sort for date or something?
